2. Secondary databases

Introduction

Secondary databases comprise information about sequences from primary databases. This is particularly related to protein sequences.
Examples of secondary databases:
  • PROSITE – database of protein domains and families (sequence motifs)
  • PRINTS – database of protein families (sequence fingerprints)
  • Pfam – database of protein domains and families (HMM profiles)

Task no. 1

In the PROSITE database (part of integrated database system SRS) search out ribosomal protein L1 and try to find out:
  1. what is the length of the sequence motif characteristic for this protein (number of AA)
  2. how many known proteins do comprise this motif
  3. how many ribosomal proteins do not comprise this motif
  4. at least one organism, for which 3D structure of this protein was determined
  5. what is the biological function of this protein
